I got a new side exit manifold from one of the sponsers and got manifold off yesterday, do the studs go into the water area? becuase one twisted out and the antifreeze came out until i got it back it but since it was all dirty i think i should drain it and run some flush stuff thru and refill with fresh. anyways the old manifold looks like it wasnt sealing on one of the exhaiust ports becuase it is all rusty and i am worried the head maybe bad. how do i check with a flat ruler? also are new studs available or do i reuse the old ones? also what seals the exit plate to the rest of the manifold? the new one is bolted on with four bolts, do i need a gasket or sealer or what?

Studs are available with new brass or bronze nuts. Jim Danforth at oktractor.com has them. I'm sure others have them, Toni Carbaugh. Look at the people that advertise in parts etc link at the top of this page.
If the manifold gaskets leaked for any amount of time it is likely you need to have the side of the head milled or the new gaskets will start leaking shortly. BTDT  A good straight edge(maybe a 2 foot aluminum level) will show you if there is material missing.
Yes at least one of the tapped holes goes into the water jacket. If I remember right one at the back goes through.
I don't know about a gasket for the side exhaust port.
