I had a problem with my WD45 running poorly when warmed up.  Here is what I have done in the past couple years:

new generator
new wiring harness
new battery
new water pump and hoses
new thermostat
new coil
new plugs
new carb 

The tractor starts beautifully.  It runs very well.  Temp. normal.  However, when it gets warm it starts surging.  Choking it can make it run smoothly for a while, but has no power.  Eventually dies out.  Any ideas would be appreciated.

Could you have a coil that needs a resitor and running without a resistor, that would overheat the coil.

Have you checked valve clearence? Push rods expand with temperature.

Does it act the same in winter or summer? Have you ever noticed frost on the carburetor throat where it bolts to the manifold? After it dies, how long before it will start and run again.
 Getting ragged after warming up is often a poor coil or could be condenser but getting the engine to smooth out at an idle by choking it, ususally indicates a fuel supply problem.
 I had a 66 Chevy truck that acted just like what you describe and fixed it by adding an insulator block between the carb and the manifold. It would frost up the carb throat driving 3 or 4 miles down the road and would loose power and die. Once the carb thawed out it would normally run the rest of the way to town. It was kinda like running a die grinder in the summer. It's hard to believe the flow of air can cause so much cooling to a surface that it will freeze in warm weather. I think the insulator block may have disrupted the air flow enough to eliminate the frosting. ?????????

Is the gas cap venting? When it quits, loosen the cap, if you hear air rushing in, its not vented.

Fuel line clog, fuel bowl and or screen, and finally, vapor lock is that unheard of, I had that once after getting a new cap, the pin hole had plastic in it !!!

If it smoothes out after choking, it is most likely fuel related.   Easy to check.   Pull the plug on the bottom of the carb and let it run for awhile.   If the fuel flow is good and runs steady for a minute or two, then you're fine.   I chased this around on a WC engine this spring that I knew the carb was good on.  Would drive it out for a couple minutes and then die.   Let it sit for awhile and it was fine again.   Did the fuel flow check and fuel ran out for 30 seconds, and then a dribble.   Come to find out junk was plugging the inlet in the fuel tank.   If would allow some fuel through but not alot, and then the carb would run out.   Ran a temporary tank and it ran perfect after that.    This was after a different coil, different points and condensor, and a few other things.   Should have been simple but I overlooked the obvious.
