A few years back, installed new engine and transmission clutches. Ever since then, when shifting it will stick in the gear occasionally. Tower work was done, replacing the shifter lever and upgrading to the newer two pivot pins. This has helped, but still having problems. Internally the gear couplers (locking ring for matching the gears) are in great shape with minimum wear. When shifting into gear, the tractor will lurch forwards and does not slide easily into the gear. I think the engine clutch is still not fully released. If I use the hand clutch, and then use the foot clutch it will shift easier and will not stick in gear, but I look like am doing a dance on the tractor. Originally when the clutch was installed, the fingers were not level, and were adjusted. Once in the tractor, they were adjusted again. Less than 1/4" between fingers and through-out bearing. The adjustment on the clutch rod has not been adjusted. I am thinking that the clutch is not getting enough travel, and lengthing the rod will be able to fully release the clutch disk. Has anybody had this problem?

I sure sounds like the engine clutch is dragging, or not fully releasing. Did you verify the new clutch disc was the correct thickness by the service manual?  I am wondering if an aftermarket disc is not the correct thickness?  Or as the old clutch wore, the finger kept getting adjusted, and they still aren't where they need to be.  Sorry I don't have a 45 service manual in front of me.
