Got the wd running, when we removed the engine to overhaul it we also gutted the transmission to fix a wore 2nd gear that was making alot of noise. We ended up using parts from a wc parts tractor since the wd has the straight shifter. So now it has a combo of wc gears with low use and original wd gears that still looked very good. The transmission is now noisy in all the gears except road gear. I am wondering if the gears will quiet down once they develop a wear pattern with reach other. Before all gears but 2nd were quiet

The early WDs (straight shifter) have straight cut gears and they do make noise.
Since you have apparently "mixed" some gears the noise may be a bit more than usual.
I personally don't think you have anything to worry about.
