Bought an aftermarket water pump for our wd45 diesel and there is no dowl pin on it. Im going to drill a hole for one and install a pin. Has anyone else came across this issue?

What dowl pin? The only pin there is in the gasket and that goes in the small hole in the head.

The little pin that's in the gasket keeps the gasket lined up with the head. The water pump is kept in alignment with a short peice of flat steel that bolts to the back of the water pump and to the front of the block.
