Is there a fix to keep the gear linkage from coming out of alignment on the WD45. I often have to take the gear lever out and use a screw driver to realign the gear slides

This is a very common problem on the WD45. The problem is that the "ball" at the bottom of the lever has worn. 

There are several "fixes".

Some build the lever back up to standard size. Some buy a new lever. There are also oversize pins (that go in the side of the lever) available that may help.

There are four places of wear: #1. the gearshift ball tip on the end. #2. The gearshift/shift cover ball socket.  #3. The square alignment pin(s). #4. All the shifting lugs down inside.

Sugarmaker did a great project thread refurbing a WD45 shifter. I went through the one on my wide front last year, glad I did! I'll dig around a bit and see if I can find it.

The Dr is right on the money. Fixing any one of these 4 may solve the issue, But To really find out the root of the problem you need to take the shift unit off the tractor and check out all of the areas he mentions. I had a bad one and was able to repair all of the areas he mentions with a Mig welder air grinder, and files. Most of the problem is just wear. 
I do have a bunch of pictures on here on the WD45 thread.
 Also a good service manual will really help too. There are some tricks. Like dont let the spring loaded detent balls hit you in the eye! :) Also best to try to have the tractor transmission in second gear IIRC when you remove the tower.
Once I had mine repaired I am pretty confident it will be good for another 60 years.

 All of the areas where the shift lever interacted with the shift forks was examined and repaired to bring back to a nice sliding fit.
I also built two custom side pins for the slots in the ball.
And drilled through the other side of the tower to add a second pin in the ball groove.
This is the reverse lock out: Mine was very worn, the tab was broken off and needed welded in several areas

cross pin, dont loose that! Stops the chance of getting in two gears at the same time.

Spring loaded detent ball in out position. Has to be pushed down lower than the shift rail to be inserted. Hold your mouth just right for this and wear safety glasses.

end of my shift rod needed several weld and grind and fit operations. Yes could have bought a new one. Too cheap!

As mentioned I am cheap. The tower socket was very worn. This allowed the ball and lever to drop too low. The fix. Weld several places on the ball and shorten the end of the shift lever a tad.

After using this on the tractor it must be like when new? Very crisp and tight.

Sorry for the thread necro. Where did you get replacement welch plugs? I got 3/4" from mcmaster and they're a tad too small and won't seat. Thanks

welch plugs come in standard sizes.. you can not buy one "just a little bit bigger"... If the hole i worn somewhat, i think i would flip the plug over and pound on the cave side with a ball peen hammer and try to mushroom it out a few thousandths bigger... then install  ???
Like them all, but love the "B"s.
