I have overhauled my 45 Diesel and have a miss on # 3. The fuel is frothy when I bleed it and will not clear up. All of  the other injectors seem to be fine. Will a bad pump head cause this on one cylinder? Any other ideas? I had a mechanic check the pattern on the injectors and they all checked out fine.

If the line was completely empty of fuel, it may take a bit of bleeding to get the air out.  Frothy means air, if all the other lines are free and clear, it should eventually come out.  How long have you let it run with # 3 cracked.  My best guess says it should clear up in under 30 seconds, depending on how much air "was" in the pump.

I let it run several minutes 3 different times. I,ve been around diesels my entire life, never saw anything like this.

 Sounds like you got a piece of dirt in the nozzle and it's not seating correctly. I had this happen before. You will have to pull your injector and remove the tip. I clamp 2 bolts by the heads in the vise to act as pins to hold the injector through the bolt holes. take a 12 point wrench or socket and remove the nut holding on the tip. Carefully remove the tip and and pull the pintle out of the tip. It should move very easy but it probably won't if it's got dirt in it and is seized. Once the pintle is removed clean the pintle and tip with brake clean and compressed air. Lube the pintle with some clean fuel. If the pintle moves freely in the tip ressemble and it should hopefully run better. I had this happen on a MM UB diesel and this is what the man at the injection shop told me what to do. I was haveing a problem with rust in the line. After doing this a  few time i took the injection line off and soaked it in muradic acid for a hour and it solved my problem.
