Can be lots of things but you got to start somewhere so I''ll say check the spark.  Must have bright blue spark at the right time including plug wires on in the correct order.

I guess I'm not clear on where you are at. Is it still apart or have you put it back together and started it? How far "torn apart" was the engine? What is/was the condition of the internals? If you reassembled the engine what did you do to it for machine work are parts? If the engine is still apart are you asking what you should look for/at with the engine apart, that might have caused the symptoms?

2 plug wires switched around can do that.

How far is it torn down?

If it's backfiring through the carb, I think timing.  If it's not truly firing through the carb, but hitting at a weird time and running rough, I think timing, spark or carb.  Could also be a valve.

If the head's just off and it rotates free and the cylinder walls don't look bad, personally, I would make sure the valves were good, probably lap them, install the head, put everything together correctly with a clean carb and known good mag (or distributor and coil) and see what happens.

Points and condenser quality isn't what it used to be. A bad condenser will make them run bad and back fire. Also look at the distributor. If the shaft has play in it, your spark timing and dwell will not be consistent. Check the advance mechanism. The shaft will turn a little one way and spring back. When you set the timing it's done at full throttle and not idle speed. Also remember the firing order is 1,2,4,3 and NOT 1,3,4,2.

The shop manual may have hints on trouble shooting and for sure details of timing both valves and ignition.
